Obviously, if the Ghana player had made the free kick, the point would be moot, but he didn't so it's not. I really don't care that much about it, but I feel bad for Ghana. I disagree with bobbob that it was a smart play because I believe how you win is as important as whether you win, and that was a bad, bad way to win.

No, it's pretty possible to determine. The penalty kick was the final play of the game. If it had gone in, the game would have ended then. Thus, the penalty happened within a minute of when the referee would have blown the whistle. Had Uruguay not played the ball illegally to stop the would-be goal, the odds they would have scored in the last :30 of stoppage time remaining are vanishingly small. Had the initial ball gone in the goal, Ghana would have won. I'm not complaining about anything.

If Uruguay had not cheated, they would have lost. They had the opportunity to win because they cheated, which is not the same as winning because they cheated, but it's close.

Not according to this (admittedly unsourced) article and the analysts (Alexi Lalas and Steve McManaman, I think) discussing the situation on ESPN during England-Algeria. Total goals follows goals differential, and then they draw lots if they remain tied.

It's total goals scored, I believe, and the U.S. currently has the edge on England there.
